Upon clicking on the photo and enlarging it, I think that the #3 paint job would benefit from painting fewer of the stones in the darker shade. Right now, it looks like half the stones are light and half the stones are dark, which results in the appearance of a more uniform middle color. Reducing the number of dark stones might help them pop more.

And try going a couple-few shades lighter on the dry brush for more contrast.

All of which is to say that I like #3 a lot, and with a little attention I think it would blow the other options away.

Spot on. I couldn't figure out exactly what was turning me off, but that's it.
Using a lighter dry brush on the floor, maybe the colour used on the lighter wall stones, would help tie the two together better.

First off - Your painting skill are excellent. They are ALL painted very well and in many ways better than 'expertly pre-painted'.
If I had to pick my favourites - Both 1 and 2 get my vote.
I have always loved the colours of the original Mastermaze sets.

I think I would do most of them in either #1 or #2. However I would do some in #3 as well. I think #3 would make a gret "special room" type set. Let the change in color indicate the special nature of the room.
